As indicated on the download page, the Unlimited Personal and Unlimited Business versions support encryption of Filenames, the free version does not.
If you choose to encrypt Filenames (this is an option that can be selected at the time of creation of the BoxCryptor folder) all File- and Folder-names in your BoxCryptor folder will be encrypted.
You can not select to encrypt only Filenames or only the Foldernames; it is all or nothing.
