When I create a new directory on my BoxCryptor drive, the directory gets the "system" attribute. The reason for that is probably to enable the overlay icon functionality in Explorer. However, in order for that to work, a desktop.ini file in the directory is required, which needs to contain information about which icon to show.
In my case, a "desktop.ini" file is created in each new directory, but the contents of desktop.ini seems to be encrypted. Here is a sample:
